It was unchecked and I tried again. The same issue persists.
Its a fully licensed software.

The errors are not relevant here (these are errors caused by a Velocity
bug which can be ignored).
If the input file is at the proper place the merge is successful. It
works for me however.
Have you unchecked the "Do not merge..." option in step 1 of the
project wizard?
